We suggest that MGE mapping can serve as a direct complement for metagenomic sequencing of spatially structured microbiomes. We envision two potential application areas.

First, the methods could be employed to investigate the processes that govern the emergence of antibiotic resistance. Second, MGE mapping can help address the challenge of determining bacteriophage host taxa, which is crucial in phage therapy.
