My 1st take: don't use PCA in the 1st place on microbial, 16S rRNA data. Use PCoA, nMDS instead (e.g. see this tutorial youtube.com/watch?v=G5Qckqq5… @patschloss) But I'm sure there are microbial community papers out there using PCA... Anyone else want to add? I'm no expert here...
