@ATinyGreenCell Fairly large plasmid (lane 2 and 3) about 15.5kb lane 4 9kb plasmid. Classical alkaline lysis and I loaded bit more in lane 3. I am not able to understand what that band is which is marked in RED. Is it ssDNA ? What are those faint bands above the red one?

I tried to assemble two fragments of size 3.2kb each in 10.6kb vector. I scaled down the reaction to 10 ul and I ran for 60min to check if assembly occurred and I ran 5ul on gel. Could not see the assembled product. Homology is 20bp. Tm of homology is 58-60degree.

I individually checked if the fragments assembled, they do. Even the fragment with secondary structure. But when I put it all together I can't find product I am looking for. I also tried to amplify the joined two fragments but I get non specific amplifications. Any help?

@ATinyGreenCell Update! Performed alkaline lysis with your protocol. I could not eliminate the gdna, but it was way lesser than wat I usually get! I also performed the digest to the same and purified the fragment with PEG! Worked once again beautifully. Can't thank you enough😁

Alkaline lysis. This was scaled up to 25ml culture. Elite was 60ul and loaded 2 and 4ul in lane 1 and 3 respectively. Lane 1 and 3: 10.6kb vector. Lane 2 1kb ladder

Restriction digest: Lane 1: vector Lane 2: Purified digest with PEG Lane 3: Crude Digest (unpurified) Lane 4: Ladder 1kb PURITY: 260/230: 2.2 260/280: 1.94 ( Donno what went wrong) The gel was placed slightly tilted😩 Small white dots are the dust particles on the filter.
