Interpretable enzyme function prediction via sparse autoencoder features of ESMC across the microbial protein universe 1. The paper proposes a “features-first” route to enzyme function prediction: instead of training a new deep model, it uses ESMC-6B’s sparse autoencoder (SAE) features as an interpretable semantic signature to predict EC numbers. 2. Key enabler: the ESMC SAE expands layer-60 hidden states into a 16,384-feature codebook with Top-K=64 sparsity, and each feature has an independently interpretable biological concept label (generated/annotated via multi-agent GPT-5), enabling mechanistic explanations alongside predictions. 3. Benchmark setup: 4,868 reviewed microbial SwissProt enzymes (Bacteria Archaea), balanced across 7 EC1 superclasses and spanning 161 EC3 subclasses; proteins are 80–700 aa and have ≥3 EC levels. Protein representations are mean-pooled SAE activations, evaluated with simple linear probes. 4. Main EC3 result (161-way classification, 80/20 split): SAE binary features (just the top-64 active concepts per protein) reach 78.9% top-1 and 88.5% top-5 accuracy, outperforming a 3-mer logistic regression baseline (57.3% top-1) and approaching BLASTp (80.5% top-1). 5. Using richer SAE information improves further: the combined binary activation weights representation reaches 85.6% top-1 and 90.5% top-5, exceeding BLASTp top-1 by 6.4% in this benchmark. 6. Practical advantage over homology transfer: BLASTp returns no hit for 12.6% of test proteins, while SAE features yield predictions for 100% of queries; for the BLASTp no-hit subset, SAE binary still achieves 62.1% top-5 accuracy. 7. “Dark-matter regime” analysis: test proteins are binned by maximum 3-mer Jaccard similarity to training data; in the lowest-similarity bin (<0.20, containing 61% of the test set), SAE top-5 accuracy is 0.656 vs 0.438 for the 3-mer baseline, showing robustness when sequence similarity is minimal. 8. Generalization to unseen enzyme classes: leave-one-EC3-class-out evaluation (60 populous EC3 subclasses held out) trains only an EC1 classifier and tests whether it recovers the correct EC1 superclass for a completely unseen EC3 class; SAE binary achieves 47.7% EC1 recovery (3.3× random; vs 26.6% for sequence features). 9. Interpretability check: the most discriminative SAE features align with known enzymology—e.g., hydrolases linked to α/β-hydrolase catalytic triad/nucleophilic elbow geometry; oxidoreductases to Rossmann NAD(P)H-binding motifs; transferases to P-loop/Walker A phosphate-binding patterns; translocases to multi-helix transmembrane bundle concepts—supporting mechanistic plausibility of the learned “concept” features. 10. Atlas-scale survey: scanning 7.7M ESM Atlas cluster representatives, the authors identify 169,859 “dark enzyme-like” candidates (uncharacterized clusters with enzyme-suggestive Pfam keywords) spanning major microbial phyla, positioning SAE-based signatures as a scalable prioritization tool for experimental enzyme discovery. 💻Code: github.com/YueHuLab/esmc-sae… 📜Paper: arxiv.org/abs/2606.12209 #ProteinLanguageModels #EnzymeDiscovery #ECNumber #Interpretability #SparseAutoencoders #Microbiome #Metagenomics #ComputationalBiology #ESMC #ESMAtlas

Any normal country this would be such an horrendous situation, here shrugs ! Surely somewhere there are some lawyers,QC’s who know the law and have a conscious to sue the hell out of the government, superclass action for all the atrocious crimes these unvetted individuals cause.
UK GOVERNMENT SACKED ITS OWN BORDER WATCHDOG David Neal was the man the government hired to inspect UK borders and make sure they actually worked. He did exactly that. What he found was not good. He wrote it all up in official reports. The Home Office locked those reports in a drawer. When he finally went to a newspaper to warn the public that private planes were landing in the UK with almost nobody checking who was on them, the Home Secretary James Cleverly @JamesCleverly fired him. Here is what Neal actually found. At London City Airport, only 21% of flights flagged as high risk were checked by immigration officers. Not some of the time. As a yearly average. He said it was a scandal and dangerous for the country. The Home Office said he had the numbers wrong. Then they fired him. At the moment he was sacked, the @HomeOffice was holding back 15 of his finished inspection reports. Some had been sitting there for 18 months without being shown to the public. The agreed deadline for publishing them was eight weeks. Not one report met that deadline across his entire three years in the job. When they finally released 13 of the reports, they chose to do it on the same afternoon that a separate major inquiry published its findings... Draw your own conclusions. What was actually in those reports? Border control posts left with nobody manning them. Officers at e-passport gates described as distracted and without basic radios. The whole airport border operation rated as neither effective nor efficient. Neal told MPs directly: I have been sacked for doing my job. He also told @BBC the Home Office is dysfunctional and described senior officials rolling their eyes when he brought them his findings. He said the government contacted him three separate times warning him not to speak publicly about the unpublished reports. He had almost no other way to get the information out. The people who fired him for raising border security concerns were the same people who spent years promising the public they had taken back control of the borders. Trump is busy building a super class that pays its dues to support his presidency and obtain regulatory relief, tax relief, and other governmental support, including taxpayer and other subsidies. These costs are added to the Federal Debt, which is the primary cause of inflation. Trump is also building a growing underclass that must work multiple jobs, if possible, to keep up with rising inflation, because the superclass generates insufficient tax revenue. When the working and middle classes can't earn enough to meet their expenses, they fall deeper into the underclass. Trump keeps hollering about making America Great Again, but he's referring to a time when America operated under a progressive income tax system, and workers had unions, rights, and power. We are headed for a period when the American safety net (including Social Security and Medicare) is completely eliminated, and the very wealthy completely control our politics. These are the goals of the Trump Administration.

"by their fruits, ye shall know them." if you hang out with gangsters this many times, this closely, for 23 years, that we know of, probably more that we don't... well, "like attracts like" as the saying goes. don't mistake this as bashing Russia, Trump is just as much of a gangster too. this is the problem. we live on Planet ZOG where every nation is ruled by a secret superclass of✡️Gangsters✡️ (Epstein Cabal)

If I may, the original shot callers were the CFR. The CFR was made up of representatives of what the Colonel calls the International Syndicate. I use the term Shadow State. Superclass or Elites also works. These are dynastic family and corporate interests who have more power than sovereign nation-states. There are numerous factions in this global game of thrones, but they all work towards the goal of One World Government. They created and control all of our international institutions through secret and even public societies like Skull & Bones, Fabian Society, Pilgrim Society, Atlantic Council, and an army of NGO’s and technocrats. They own the politicians, the banks, schools, and so much more. Yeah, it’s a bit frightening.

That’s a good thing imo. If they’re just gonna spam superclass characters for anni they gotta make up for it with the monthly units. And as long as the units are good I think they’ll sell well.
