Highly Accurate Estimation of the Fold Accuracy of Protein Structural Models 1 DeepUMQA-Global is presented as an independent single-model estimator for global fold accuracy of protein structural models, targeting a key bottleneck: reliably ranking/selecting the best model among many predictions without relying on the predictor’s own confidence head or large model pools. 2 The central innovation is a structure–sequence cross-consistency mechanism that quantifies bidirectional compatibility: (i) structure-conditioned sequence plausibility and (ii) sequence-conditioned structural priors, aiming to better detect fold-level errors in complex assemblies and interfaces. 3 The method outputs two global scores: pScore for whole-complex accuracy and ipScore for interface accuracy (interfaces defined via inter-chain atoms within 5 Å). Training supervision uses TM-score to emphasize global correctness and practical model ranking. 4 Feature design combines three complementary categories: sequence features (input sequence SAGS SALS), structural features (SASP distance/orientation maps), and physicochemical features (SASA, VTIO, and extensive geometry/energy descriptors including Rosetta terms, torsions, Euler angles, voxelization). 5 Two standout bidirectional features are emphasized: SAGS from ProteinMPNN embeddings (structure→sequence preferences capturing global fold-conditioned residue distributions) and SASP (sequence→structure priors from template-derived distance distributions retrieved using an AlphaFold3-predicted structure as a search query, plus entropy as uncertainty). 6 Architecture processes residue-wise and pairwise information in parallel: a GAT encodes 1D node embeddings over a Cα 15 Å graph; a 2D CNN plus row–column attention encodes 2D pair embeddings; then a gating step uses the single (node) representation to modulate the pair representation before global aggregation into pScore/ipScore. 7 On an AlphaFold3-generated CASP16-derived test (26 complex targets; <3000 residues; excluding two dynamic targets), DeepUMQA-Global reports higher agreement with ground-truth TM-score than AlphaFold3 self-assessment: Pearson 0.453 vs 0.287 ( 57.8%), Spearman 0.371 vs 0.249 ( 49.0%), ROC AUC 0.614 vs 0.568 ( 8.1%); per-target gains occur for most targets. 8 For antibody–antigen complexes (8 targets), it also reports improved ranking over AlphaFold3 self-assessment (Pearson 0.645 vs 0.415; Spearman 0.581 vs 0.369; ROC AUC 0.725 vs 0.633), while noting remaining challenges at flexible immune interfaces (e.g., CDR flexibility and weak coevolution signals). 9 In a CASP16 retrospective EMA benchmark (30 targets after filtering), DeepUMQA-Global ranks as the top single-model method for both SCORE (fold/topology) and QSCORE (interfaces), and is reported to be competitive with consensus-based methods, especially in selecting near-native top models (strong Loss/Top1Loss behavior). 10 A lightweight consensus extension, DeepUMQA-Global-Con, uses DeepUMQA-Global to pick the top 5 models as a reference subset and averages US-align similarities; it is reported to rank first among all CASP16 EMA participants while scaling ~O(N) rather than O(N²) typical of full all-vs-all consensus. 11 Ablations attribute major performance to SASP (largest drop when removed) and SAGS (second-largest), and to the 2D CNN module (largest architectural drop), supporting the claim that combining sequence-conditioned structural priors with structure-conditioned sequence plausibility is key for global accuracy estimation. 12 Beyond static evaluation, the paper tests alternative conformations: on CASP16 target T1249 (closed vs open trimeric spike), DeepUMQA-Global is reported to select strong top models for both states and to discriminate models in mixed-state pools; on 91 CoDNaS apo–holo pairs it yields more consistent state-to-state scores than a prior method (MViewEMA), suggesting potential for dynamic conformation EMA. 📜Paper: biorxiv.org/content/10.64898… #ProteinStructure #CASP16 #AlphaFold3 #ModelQualityAssessment #EMA #ProteinComplexes #DeepLearning #StructuralBiology #ComputationalBiology #Bioinformatics

Just to add to this, After connecting to your Ip, if you have dingtone call app, click on connect brands. If it shows you tasks to earn, your ip is good. if not, it will tell you to disable vpn. So after using ipscore, still verify on dingtone.
