The y-axis of the Ribo-seq read counts indicates the total counts (1st position of P-sites) mapped to each nucleotide. Please see our paper (https://academic.oup.com/plcell/article/36/3/510/7449574) for details. The colors of the Ribo-seq read track indicate the strandness. Blue reads mean they mapped to the positive strand, and Red reads mean they mapped to the negative strand.
