It was a verified bug, which was fixed. I have a work around until the bug fix has been released.

Thanks, but this does not work with SDK Style projects as the References are always empty. The References do not take the ProjectReferences into account.

I don't think much, if any, of the VS extensibility APIs have been updated to support SDK style projects.

My guess is that I will have to use the MSBuild workspace to read and modify the SDK style project files. That would completely suck if I had to do that. I just wish the VsProj API would work no matter what style of project I was using.

Did you test that with .NET Core projects by chance? I think the Vsproj.References will be 0 in that case since the SDK style projects use the ItemGroup with ProjectReferences.
