Towards Stable Representations for Protein Interface Prediction
1. ATProt introduces an adversarial training framework that enhances the robustness of protein interface prediction (PIP) models against protein flexibility. It addresses the mismatch between bound and unbound structures, a major challenge in practical applications of PIP.
2. The method incorporates stability regularization into graph neural networks (GNNs), ensuring consistent protein representations under structural perturbations. ATProt is compatible with diverse graph encoders like BernNet, Chebynet, and Simple GCN, and guarantees theoretical Lipschitz continuity.
3. Experiments on benchmarks like DB5.5 and DIPS show ATProt consistently outperforms state-of-the-art baselines, achieving robust performance even with unbound or predicted structures from AlphaFold2 and ESMFold.
4. The framework demonstrates significant improvements in prediction accuracy, with a median AUC of 0.928 on DB5.5 unbound structures. It maintains performance close to bound-structure conditions, surpassing alternatives like SASNet and NEA.
5. Unlike traditional methods, ATProt does not require computationally expensive data augmentation. Its integration of stable regularization makes it an efficient, scalable solution for PIP tasks in drug discovery and structural biology.
6. Future extensions may include the incorporation of adversarial classifiers and exploration of other graph representations, broadening ATProt’s applicability in bioinformatics and therapeutic design.
