How do you create neighbornet plots with some groups highlighted/annotated like in the pictures below⬇️? I can't find any option to do that in Splitstree 4 nor in R
however, once your data is cognatized, you can start with a splitstree to see the degree of reticulation in your data (how tree-like it is at first glance), and apply for instance parsimony.
OTOH I do think that there are authors relying on algorithms like NeighborNet or SplitsTree who do not understand the underlying math, assumptions, and limitations even if this is central to their argumentation. Those authors are relying to much on stuff they don't understand.
Anyone know of any studies that examine how missing data affects inferences of hybridization in phylogenetic network inference (e.g. SNAQ or reeMix, but not SplitsTree)?
