Alex Sundermann is a scientist I’ve enjoyed learning from. In particular, I’m fascinated by his perspective as a boots-on-the-ground infection preventionist who now works to integrate NGS and bioinformatics in healthcare. His work highlights the undeniable impacts of these technologies. Both clinical and economic. But pathogen genomics in healthcare remains the exception, not the norm. We spent an hour exploring the challenges holding the field back and–more importantly–proposing solutions that could help to push things forward. Full episode is live. Let us know your thoughts! youtube.com/watch?v=XDLokj8D…

So grateful to have presented our findings from a large review project assessing metadata usage in genomic epidemiology at ASM NGS in Washington, DC. We hope this work improves repository submissions by pushing for machine-readable data! (And also improve NCBI mandatory fields)

💡🧬🦠🧪Kudos to @theiagen Genomics (@EmilyAnne_Smith); they have created a JSON file for the inputs needed to use the TheiaCov pipeline in @TerraBioApp to analyze amplicon tiling NGS for Mpox Clade 1b. twitter.com/NoahHull_PhD/sta… Through the @APHL Terra Async training (learn.aphl.org/learn/course/…), users can analyze their amplicon tiling Mpox NGS .fastq files. You can find this JSON file at:dropbox.com/scl/fi/gf4si03jp… This file will soon be added to the Terra Async training materials on the APHL Learning Center. This work is supported by @CDCgov. #Mpox #GlobalHealth #Bioinformatics

One of the reasons I've been quiet on Twitter for a few months is because I've been working on something big - something I'm really happy to share now! Pathoplexus.org A new, open-source database for pathogen sequence sharing. 👐🧬🌎 1/12

While Ollie doesn't seem particularly concerned, I find the continued detection of HPAI (H5N1) in cats without known epi links to dairy cattle fairly alarming. Thanks to those that are rapidly testing, sequencing, and sharing data for the ongoing outbreak!

Another milestone for @APHL and @GlobalFund! This week’s training at the @EPHIEthiopia 🇪🇹 focused on #wastewater surveillance using NGS, mNGS, bioinformatics, & genomic epidemiology. 🧬 The team successfully completed a full analysis independently on @TerraBioApp discovering unique SARS-CoV-2 variants not previously identified in Africa. 🦠 The newly inaugurated (Feb 2024) Integrated Pathogen Genomic and Bioinformatics Facility is set to be a cornerstone for Ethiopia and beyond! 💎 #PublicHealth #GlobalHealth
