AptamerRunner: An accessible aptamer structure prediction and clustering algorithm for visualization of selected aptamers 1. AptamerRunner introduces a powerful new approach for aptamer analysis, combining sequence clustering with structural prediction to enable visualization of enriched aptamers from high-throughput SELEX data. 2. Unlike traditional text-based tools, AptamerRunner provides interactive network visualizations using Cytoscape, allowing researchers to identify candidate aptamers with ease and precision. 3. The tool supports both the seed-based and all-vs.-all clustering methods, offering flexibility to uncover inter-aptamer relationships that may be missed by conventional greedy algorithms. 4. AptamerRunner uniquely integrates logical operators (AND/OR) to explore sequence and structure relatedness, providing unprecedented granularity in identifying aptamer clusters. 5. By incorporating metadata such as fold enrichment and algorithm scores (e.g., MPBind, RaptRanker), the tool facilitates the selection of the most promising aptamers for experimental validation. 6. Demonstrated superior performance compared to FASTAptamer, FASTAptameR 2.0, and AptaCluster, especially in visualizing complex relationships in aptamer networks. 7. The Docker-based platform ensures ease of installation and cross-platform compatibility, enabling broad accessibility for researchers across disciplines. 8. Real-world applications include identifying aptamers targeting CD22 and IL-10, showcasing its ability to uncover candidates missed by other clustering algorithms. 9.
