Today we release Rhaister, an elegant statistical model that predicts drug phenotypes in new contexts w/ accuracies comparable to experimental assays. And dropping Emerald Bay, a 2M cell dataset measuring long time-course phenotypes across 1000s of drug-cell line interactions.

A holy grail for our lab has been tracking myeloid cells in human tumors in the same way that we track T and B cells with TCR/BCR. @vincentzliu and @CalebLareau solved it! We developed Mitotrek using scATAC-seq mitochondrial DNA to do exactly this. Using Mitotrek, we find that new myeloid cells clones constantly infiltrate the tumor via circulating monocytes β€” and that their macrophage or dendritic cell fate is epigenetically programmed before tumor entry. @10xGenomics @parkerici @CancerResearch @TheMarkFdn cell.com/cancer-cell/fulltex…

Exciting breakthrough technology from the lab, now live in @CellCellPress ! Instead of cutting the genome where proteins bind (e.g., Cut&Tag), D&D-seq scars the DNA with a deaminase, allowing single cell genome mapping of TFs and chromatin remodellers!

New publication from our group: what happens inside human endometrial tumors during a ketogenic diet? We analyzed paired tumor biopsies before and after a very low-carbohydrate intervention in women with endometrial cancer 🧡

Can we program cells like computers β€” using RNA? Two years ago, our group trained the first language model to decode the regulatory grammar of 5β€² UTRs in mRNA, published in Nature Machine Intelligence. Today, we’re excited to share the next step, also in Nature Machine Intelligence: β€œProgrammable RNA translation through deep learning-driven IRES discovery and de novo generation.” We built an AI engine to discover, predict, optimize, and generate IRES elements β€” RNA control modules that regulate translation initiation. This brings us closer to programmable RNA systems that control when, where, and how strongly proteins are produced inside cells. AI is no longer just helping us read biology. It is beginning to help us write it and harness it. The future of computing may not only run on silicon β€” it may also run inside living cells. #AIForBiology #LLM #AI4S #AI #RNA #MachineLearning #Bioengineering
